Fill the MT with the appropriate amount of water, as if I was mashing in a cooler. Then I add the MT with the 2.0 orifice, add my grain, keep the MT valve closed. What I do, is put all my water in the BK without the MT in place. First, don't trust any one temp unless all 3 are reporting the same temp +/- 2 deg. I absolutely love beersmith and the 10g breweasy! I use the default breweasy profile and hit every number dead on with what beersmith says. That leaves recipe formulation and hop adjustments up to you to be made accordingly. You shouldn't ever have to worry about post boil volume, or hitting your OG ever again. Pretty much every numerical variable on brew day can be determined accurately if accurate measurements are taken. With those 3-4 sets of points, you can know your conversion efficiency, grain absorption, average lauter efficiency, typical mash efficiency, typical brewhouse efficiency, mash tun losses, kettle losses, boil off rate, etc etc. For more info see my blog post on efficiency, specifically the "useful measurements on brewday" section. To fully understand your system, you need 3-4 sets of data points. I've been trying to calculate my Blichmann Breweasy over probably 10 batches and I'm about to lose my mind. Longer boil, means high water volumes, which means (slightly) higher mash efficiency due to a greater sparge volume. Moreover BS2 requires you to enter the mash efficiency, rather than estimating it like some other pieces of software will.
